I can't reproduce the problem with automake 1.12.3
(trunk bzr 109934, Fedora 17 x86-64).  From the symptoms
I guess there is a missing dependency in some makefile somewhere.
If you don't have time to look into it right now,
running "./autogen.sh; ./configure; make bootstrap"
should work around the problem.

Thanks.  I think that fixed it.

Is it impossbile for make bootstrap to run autogen.sh when necessary?

It's not impossible.  I installed a patch to try to do that,
as trunk bzr 109962.
