The following does work with 'emacs -Q'.
1. Open a .java file in a directory that contains a space character.
2. Create a Makfile containing at least the following target (standard for flymake):
check-syntax:

.PHONY: check-syntax
3. M-x flymake-mode in the .java-buffer and a GUI window with a error message pops up.

(This bug report unfortunately got no response at the time.)
I tried reproducing this in Emacs 26.1 and Emacs 28, and was unable to.
Are you still seeing this problem in more recent Emacs versions?
