Are you asking specifically about matching parentheses, or are you also asking about other Emacs features that use colors? If the former, then disabling show-paren-mode is probably what you want. If the latter, it depends on whether you are using Emacs with -nw (i.e. on TTY terminal) or as a GUI application, and perhaps also on what OS. P.S. This question belongs to help-gnu-emacs@HIDDEN mailing list, not here (this is the Emacs bug tracker, and I don't think there's a bug in the behavior you describe).
