I updated the packages I use, and this included an update to =
'modus-vivendi=E2=80=99 theme.  When loading the updated theme, Emacs =
cautioned that

  Loading a theme can run Lisp code. Really load? (y or n)

After responding =E2=80=98y=E2=80=99, Emacs asks:

  Treat this theme as safe in future sessions? (y or n)

If I respond =E2=80=99n=E2=80=99, Emacs loads fine and all of my =
configuration settings are honored. My init.el file defines a =
`custom-file` setting, and the content of this file is unchanged. =
However, if I respond =E2=80=98y=E2=80=99, then the custom file contains =
a change to the `custom-safe-themes` value as one would expect, but any =
settings *after* in the file no long exist, including any =
`custom-set-faces` value.

I can replicate this behavior by editing my `custom-file` file to remove =
the first value of the `custom-safe-themes` setting and the restart =
Emacs.

Since I currently save the `custom-file` file in a git repo, I can =
easily restore the previous contents, update the `custom-safe-themes` =
value with the new hash value and then save that change to the repo. =
However, I think Emacs should not be deleting/forgetting custom settings =
when the `custom-safe-themes` setting changes due to a theme addition or =
update.
